There are lots of hardware options and commercial programs, which were developed outside Turkey, available in the market. In this study, we propose a system, which can be used with a conventional PCs running with Windows NT operating system. Our first clinical tests show that this system is very efficient and suitable for clinical requirements. For instance, autonomous navigation, manipulation, servo, tracking, planning and surveillance needs prediction of motion parameters. Although "motion estimation" is an old problem (the formulations date back to the beginning of the century), only recently scientists have provided with the tools from nonlinear system estimation theory to solve this problem eural Networks are the ones which have recently been used in many nonlinear dynamic system parameter estimation context. The approximating ability of the neural network is used to identifY the relation between system variables and parameters of a dynamic system. The position, velocity and acceleration of the object are estimated by several neural networks using the II most recent measurements of the object coordinates as input to the system Several neural network topologies with different configurations are introduced and utilized in the solution of the problem. Training schemes for each configuration are given in detail. Since it has been first proposed by Alur and Dill in the early nineties, it has become an important research area and been widely studied in both the context of formal languages and modeling and verification of real time systems. Timed automata use dense time modeling, allowing efficient model checking of time-sensitive systems whose correct functioning depend on the timing properties. One of these application areas is the verification of security protocols. This thesis aims to study the timed automata model and utilize it as a verification tool for security protocols. As a case study, the Neuman-Stubblebine Repeated Authentication Protocol is modeled and verified employing the time-sensitive properties in the model. As years pass, huge amount of data is gathered within the systems of the companies. As the system grows fast, some problems in the comprehension and analysis of the data collected occur. On the other hand, companies should analyze the accumulated data accurately and get information from them in order to carry out some crucial functions critical to the survival of the company such as planning, forecasting and managing. The difficulties mentioned above have compelled the technology experts to find new solutions to assist the people taking part in the decision process and lacking in technical knowledge. In the recent years, the concept of data warehouse has begun to appear as a new type of complex decision support systems. A data warehouse can simply be defined as a pool of data that supports users in making strategic decisions. These data are organized in a way that will present easy use and excellent reporting performance. The subject of this study is to design and develop a data warehouse using the necessities and sales database of a retailer company. Firstly, data warehouse and the steps of data warehouse processes are defined, and then applied part is explained. The data warehouse application constituting the subject of this thesis is carried out in a middle-scale company that is in the food sector and has a nation-wide distribution net. This company has approximately 600 employees. In this study, a data warehouse has been designed in order to support the Sales and Human Resources Departments by using the data collected by Sales Field Organization of the company. The main objective of creating a data warehouse is to enable a better control of the Sales Representatives working in the Sales Field Organization by Sales Managers and provide the gathering of consistent and accurate data that will be used by Human Resources Department while preparing a performance measurement system. These data will also be used by the Sales Department while determining a sales policy for the company. In this study, powerful and easy-to-use MS SQL Server 2000 that includes data transformation and analysis tools is used.Master Thesis A common representation, standardization, analysis for de novo sequencing results(Izmir Institute of Technology, 2012) Takan, Savaş; Aytaç, İsmail SıtkıProteomics is the study of the proteins that can be derived from a genome. For the identification and sequencing of proteins mass spectrometry has become the tool of choice. Within mass spectrometry-based proteomics proteins can be identified or sequenced by either database search or de novo sequencing. Both methods have certain advantages and drawbacks but in the long run we envision de novo sequencing to become the predominant tool. Currently, there is no a general solution to store and share de novo sequencing results which diminishes the usefulness of these results. Hence, they need to be integrated and further analyzed and cannot be used directly as evidence for peptide identification and protein sequencing at present. In order to make improvements the field of de novo sequencing a standard is vitally important. In an attempt to overcome the standardization problem, the de novo markup language (DNML) and De Novo MS Ontology (DNMSO) are developed. These standards provide many-to-many relationships between spectra and predictions, exchange and merging functions, showing all results, PTMs, compact, no using proprietary formats. Next, a programming interface is developed since it is thought that the missing of proper APIs as another obstacle, introducing a needlessly high learning curve for developers. It is standard, compact, modular, easily extensible and also have read, write, create, convert, supports current standards facilities. In order to allow the experimental proteomics community to analyze data stored in the DNMSO standard, Graphical User Interface is developed , DNMSO Analyzer, to provide some facilities such as reading of various spectra file formats, reading, viewing, summarizing of DNMSO, and several conversions from existing de novo results to DNMSO in DNMSO Analyzer.Master Thesis Time synchronization in wireless sensor metworks(Izmir Institute of Technology, 2008) Kulaklı, Ali Burak; Aytaç, İsmail SıtkıIn this thesis, an enhanced synchronization algorithm for Wireless Sensor Networks is proposed. This algorithm uses TPSN (Timing-sync protocol for sensor networks) as a base synchronizer and does modifications on it to achieve a better synchronization with a lower message overhead. Basically, there are three improvements that can be applied onto TPSN, which are clustering the network, chain synchronization among nodes and adaptive synchronization interval. In the first phase of the thesis, a simulation environment is provided for TPSN using pthreads on a Linux computer. This environment helps understanding the parameters that TPSN relies on and testing the algorithm in different simulated environments with different characteristics using the enhancements onto TPSN algorithm. In the second phase, ns2 simulator environment is used to get more precise results and test the modifications. Finally, latest modifications are done on TPSN and all the results are gathered from ns2.Master Thesis A Basic Web-Based Distance Education Model(Izmir Institute of Technology, 2005) Turanlı, Dehan; Aytaç, İsmail SıtkıDuring the recent years, the rapid growth of the Web and multimedia technologies urged a shift of Computer-Based Educational Technology towards the Web. In the leading universities of the developed countries, studies on Web-Based Education have started and in an increasing manner are going strong. In the last few years, the leading universities of Turkey are also greatly interested in Web-Based Education and have started their re-structuring accordingly.The goal of this study is to design a basic model to be utilized by a university aiming to offer web-based distance education. In achieving this; by the use of system approach, a model comprising of three subsystems, namely system analysis, system design and evaluation&control, working in coordination with each other, has been tried to be proposed. There may be only one missing point of this study, that is; since preparing a lesson or program according to this model was not foreseen in this thesis, the effectiveness evaluations suggested in the evaluation&control subsystem could not be realized. It is recommended to realize such an evaluation in a further study to make it possible to reveal the effectiveness of web-based education by preparing a lesson or program according to this model.On the other hand, a survey has been conducted in Turkey in some of the universities either offering web-based education or are interested in studies in this field.The aim of this survey is to analyze from system design point of view the studies carried out in our universities on this matter and to get a picture of the existing situation.The directed questions aiming this were prepared by taking into consideration of the three stages of system design subsystem, i.e. administrative design, educational design, and technological design. It is intended for the result of this survey to shed light to the new-coming institutions in this field. As a matter of fact, each stage of this subsystem is a survey item itself and should be researched one by one in other studies.Furthermore, for individuals interested in distance education and web-based distance education and for people newly involved in this matter, this thesis is intended to be a reference material and to serve this purpose the sections are prepared containing the basic information accordingly. Nevertheless, since most of the information regarding system design are prepared without taking into consideration the disabled people, the relevant information are not complete. In another study, the offering of the web-based education to the disabled people, especially for deaf, hard of hearing or speech impaired, and blind students, has to be investigated.Finally, in this thesis the proposed model for the Web-Based Distance Education, as being a basic and conceptual model, has a flexible structure; i.e., suitable for all the institutions and establishments intending to offer the web-based education.What is important here, is to exploit the potential sources within the institution that will display the required systematic approach.Master Thesis Intrusion Detection System Alert Correlation With Operating System Level Logs(Izmir Institute of Technology, 2009) Toprak, Mustafa; Aytaç, İsmail SıtkıInternet is a global public network. More and more people are getting connected to the Internet every day to take advantage of the Internetwork connectivity. It also brings in a lot of risk on the Internet because there are both harmless and harmful users on the Internet. While an organization makes its information system available to harmless Internet users, at the same time the information is available to the malicious users as well. Most organizations deploy firewalls to protect their private network from the public network. But, no network can be hundred percent secured. This is because; the connectivity requires some kind of access to be granted on the internal systems to Internet users. The firewall provides security by allowing only specific services through it. The firewall implements defined rules to each packet reaching to its network interface. The IDS complements the firewall security by detected if someone tries to break in through the firewall or manages to break in the firewall security and tried to have access on any system in the trusted site and alerted the system administrator in case there is a breach in security. However, at present, IDSs suffer from several limitations. To address these limitations and learn network security threats, it is necessary to perform alert correlation. Alert correlation focuses on discovering various relationships between individual alerts. Intrusion alert correlation techniques correlate alerts into meaningful groups or attack scenarios for ease to understand by human analysts. In order to be sure about the alert correlation working properly, this thesis proposed to use attack scenarios by correlating alerts on the basis of prerequisites and consequences of intrusions. The architecture of the experimental environment based on the prerequisites and consequences of different types of attacks, the proposed approach correlates alerts by matching the consequence of some previous alerts and the prerequisite of some later ones with OS-level logs. As a result, the accuracy of the proposed method and its advantage demonstrated to focus on building IDS alert correlation with OS-level logs in information security systems.Conference Object A New Embedded Controller for Data Acquisition and Control Applications(1999) Ayav, Tolga; Aytaç, İsmail SıtkıDeveloping high performance data acquisition and control systems takes better tools than the industry normally provides. As the most common controllers, PLCs can be still weak in many applications, and especially they are not good choice for data acquisition due to their limited capability of computation, speed, memory and programming constraints. The fact that today s PCs have many advantages compared with their relatively low price made them very popular in industrial environments. In this project a PC based controller was designed for data acquisition and control purposes. Although such similar systems exist, this product with some advantages could be a good alternative to the existing ones.
