Directed evolution is a powerful strategy to identify significant residues underlying Abf properties. Here, six active variants from GH51 Abf of Geobacillus vulcani GS90 (GvAbf) by directed evolution were overproduced, extracted, and analyzed at biochemical and structural levels. According to the activity and thermostability results, the most-active and the least-active variants were found as GvAbf51 and GvAbf52, respectively. GvAbf63 variant was more active than parent GvAbf by 20% and less active than GvAbf51. Also, the highest thermostability belonged to GvAbf52 with 80% residual activity after 1 h. Comparative sequence and structure analyses revealed that GvAbf51 possessed L307S displacement. Thus, this study suggested that L307 residue may be critical for GvAbf activity. GvAbf63 had H30D, Q90H, and L307S displacements, and H30 was covalently bound to E29 catalytic residue. Thus, H30D may decrease the positive effect of L307S on GvAbf63 activity, preventing E29 action. Besides, GvAbf52 possessed S215N, L307S, H473P, and G476C substitutions and S215 was close to E175 (acid–base residue). S215N may partially disrupt E175 action. Overall effect of all substitutions in GvAbf52 may result in the formation of the C–C bond between C171 and C213 by becoming closer to each other.Article Citation - WoS: 1Citation - Scopus: 1Exploring the Heterogeneity of Ige-Mediated Food Allergy Through Latent Class Analysis(S. Karger AG, 2022) Akarsu, Ayşegül; Öksel Karakuş, Ceyda; Ocak, Melike; Oral, Nihan; Bilgi, Eyüp; Şahiner, Ümit Murat; Soyer, Özge; Şekerel, Bülent EnisIntroduction: Food allergy (FA) is a heterogeneous disease with multiple morbidities and a huge burden for patients and healthcare systems. Variable manifestations, comorbidities (atopic dermatitis [AD], asthma, and/or allergic rhinitis [AR]), severity (anaphylaxis), and outcomes suggest the existence of different endotypes that cluster analyses may reveal. In this study, we aimed to investigate distinct subgroups among patients with FAs using data from 524 children/adolescents. Methods: 524 patients with IgE-mediated FA (353 male [67%]; median age 4.4 years [IQR:3.0-6.8]), 354 (68%) had multiple FA. The history of AD, asthma, AR, and anaphylaxis was recorded in 59.4%, 35.5%, 24.2%, and 51.2% of the patients, respectively. Latent class analysis was carried out to distinguish clinical FA phenotypes using five potential markers of allergy severity (single/multiple FA, never/inactive/current asthma and AD, AR, and anaphylaxis). Results: Three distinct phenotypes were identified: (1) multiple FA with eczema and respiratory multimorbidity (42%), (2) multiple FA with persistent eczema (34%), and (3) single FA with respiratory multimorbidity without eczema (24%). Compared with the single FA cluster, the prevalence of AD was significantly higher in multiple FA groups. Cluster 1 had the highest frequency of AR and allergic asthma, and the lowest rate of total tolerance of FA. Discussion: We put forward the hypothesis of underlying pathogenesis according to the clinical phenotypes. While skin barrier defect may play a dominant role in the pathogenesis in Cluster 2, immune dysregulation may be dominant in Cluster 3. For this purpose, first PLA strut containing microchannels was incorporated into cellulose nanofibers and then they were embedded into chitosan-collagen matrix to obtain micro- and nano-sized topographical features for better cellular activities as well as mechanical properties. All the hydrogel composite scaffolds produced by using three different concentrations of genipin (0.1, 0.3, and 0.5%) had an interconnected microporous structure with a swelling ratio of about 400% and water content values between 77 and 83% which is similar to native cartilage extracellular matrix. The compressive strength of all the hydrogel composite scaffolds was found to be similar (∼32 kPa) and suitable for cartilage tissue engineering applications. Besides, the hydrogel composite scaffold comprising 0.3% (w/v) genipin had the highest tan δ value (0.044) at a frequency of 1 Hz which is around the walking frequency of a person. According to the in vitro analysis, this hydrogel composite scaffold did not show any cytotoxic effect on the rabbit mesenchymal stem cells and enabled cells to attach, proliferate and also migrate through the inner area of the scaffold. H2O] also called triple superphosphate (TSP) for the removal of lead (Pb) from aqueous solutions. In this study, TSP was selected amongst various phosphate-based materials and fertilizers to act as the source of orthophosphate (PO43-) which is a powerful tool for metal fixation in soil and water. Thermodynamic equilibrium dissolution-precipitation relationships for the systems of Pb-H2O and Pb-PO43--H2O were drawn with the aid of Eh-pH stability diagrams to determine the predominance areas of different species. The lead phosphate compounds, identified through the stability area diagrams, were verified with the batch precipitation tests performed with standard solutions of lead and TSP at different conditions. It was observed that, depending upon solution conditions, TSP can precipitate 99.9% of the lead from the solution. Lead precipitates, analyzed by x-ray diffraction, showed the formation of lead phosphate compounds. The mechanism of TSP for the removal of lead from aqueous solutions is discussed.Article Generating Plan Layouts: a Case Study on Visualization of Implicit Knowledge by “doctor Architects”(SAGE Publications, 2022) Kasalı, AltuğAim: This article presents an opportunistic case with particular focus on instances from an extended procurement operation in which medical professionals run a proactive process involving the generation of layouts through distinct modes of representational practices without any actual collaboration with designers. The questions of inquiry involve an analysis on how the visualizations came into being and a discussion into the content of drawings that was shaped by individuals without any formal design education. Background: Although the literature introduces examples of genuine participation, particularly in healthcare design practices, the instances in which nondesigners demonstrate accomplished skills in spatial reasoning and representation are limited. Method: The research was formulated as a qualitative case study including a series of observations of the activities of the participants followed by interviews recorded at different locations. The investigation also focuses on the features of these authentic graphics which illustrate the intentions of the medical professionals concerning the function of spaces. Results: In this research, the participants went through a labor intensive and elaborate effort to produce “architectural representations” with the intention to convey their implicit professional expertise in the domain. The layouts were introduced to be the vital elements to visualize the implicit knowledge regarding the functioning of space. Conclusions: The productive and creative engagement of clinicians within this research makes the case for a multidisciplinary approach that reframes the limits and potential contributions of participants alongside drawings, which are exclusively claimed by and strategically employed by architects as negotiation devices within participatory design processes.Article Citation - WoS: 22Citation - Scopus: 22Simultaneous Validation of Wearable Motion Capture System for Lower Body Applications: Over Single Plane Range of Motion (rom) and Gait Activities(Walter de Gruyter GmbH, 2022) Mihçin, ŞenayExtracting data from {Zhu, 2019 #5} daily life activities is important in biomechanical applications to define exact boundary conditions for the intended use-based applications. Although optoelectronic camera-marker based systems are used as gold standard tools for medical applications, due to line-of-sight problem, there is a need for wearable, affordable motion capture (MOCAP) systems. We investigate the potential use of a wearable inertial measurement unit (IMU) based-wearable MOCAP system for biomechanical applications. The in vitro proof of concept is provided for the full lower body consisting of hip, knee, and ankle joints via controlled single-plane anatomical range of motion (ROM) simulations using an electrical motor, while collecting data simultaneously via opto-electronic markers and IMU sensors. On 15 healthy volunteers the flexion-extension, abduction-Adduction, internal-external rotation (ROM) values of hip and, the flexion-extension ROM values of the knee and ankle joints are calculated for both systems. The Bland-Altman graphs showed promising agreement both for in vitro and in vivo experiments. The maximum Root Mean Square Errors (RMSE) between the systems in vitro was 3.4° for hip and 5.9° for knee flexion motion in vivo, respectively. The gait data of the volunteers were assessed between the heel strike and toe off events to investigate the limits of agreement, calculating the population averages and standard deviation for both systems over the gait cycle. The maximum difference was for the ankle joint <6°. The results show that proposed system could be an option as an affordable-democratic solution.Article Citation - WoS: 2Citation - Scopus: 2Effects of Golden Thistle (scolymus Hispanicus L.) on Cytotoxic Activity: Cell Cycle Arrest and Apoptotic Properties on the Caco-2 Cell Line(Mary Ann Liebert Inc., 2022) Özel Taşcı, Cansu; Güleç, ŞükrüCancer is a global concern for many individuals with high mortality rates, with colon cancer being the third most common diagnosed cancer worldwide. A phytochemical-rich diet is often recommended in the prevention and during the treatment of cancer cases. Golden thistle (GT) plant (Scolymus hispanicus L.) is a wild edible plant widely consumed in the Mediterranean countries. In this study, we aimed to obtain a hydromethanolic extract from three parts of the GT plant and test its antiproliferative activity in the CaCo-2 human adenocarcinoma cell line. Concentrations of the golden thistle extract (GTE) were used to treat CaCo-2 cells and the most significant reduction was detected with 4 mg/mL GTE after 72 h, with 78.3% decrease in cell viability (P < .05). Additionally, 4 mg/mL GTE caused 7.8-fold higher release of lactate dehydrogenase enzyme, indicating cell death after treatment. Flow cytometric analyses concluded both 3.3-fold higher early and late apoptotic activity of the 4 mg/mL GTE compared with the nontreated control group (P < .05). Last, 4 mg/mL GTE showed 24.1% reduction in the G1 phase and 38.1% increase in the S phase of cell cycle distribution. The alteration of G1 and S phases in the cell cycle led to growth reduction of CaCo-2 cells and caused apoptosis. Copyright
